I saw the documentary and was not impressed with the angle. Yes, they are probably absolutely right that things went on that shouldn't, but from there to indicating that this jeopardizes the structual safety of the airplane is at best a longshot. The affected areas are rigourously checked by the aircraft operators, and in case of problems repaired. What this potentially does is shorten the lifespan of the airframe and potentially cause problems for later operators who don't have a good maintenence program.
It would have bee a much better program if they had involved the operators, but then some of the central parts of the program would probably have been toned down and made for a less sensational story.
But yes - some of the stuff that went on was not according to the book - FAA is corrupt and understaffed and in the pocket of Boeing, but this we knew from before.
